It seems quite annoying and pointless to have a coo when they dont do this, the whole point is I want to step back from the business to say, build a city and grow it without having to bother about the company so much.
You'll need subsidiary CEO with high back integration slide bar setting as well as the close down unprofitable firm option ticked. And they will automatically rebuild the natural resources firms with the type of resource it is currently using (I don't think your own firm COO has similar setting like Subsidiary CEO).

R&D notifications are always there, no matter what you set. And a lot of players complain about it.
For me in late game, when I have lots of R&D centers and already have technology lead, I will "synchronize" all of them with the same 5 year schedule. So instead of irregular notification from time to time, I just get a one-time massive notifications every 5 years and can ignore them all in one go.
