Thanks, got it.

Finally. we hope!
Coffee shop (use my first MOD!!)...sells the cups of different coffee and you can setup a R&D to improve those...all good.

If I setup a Farm to grow coffee beans, I can't setup an R&D to improve the quality of the Coffee Beans, is that correct ?

Yes, that is correct. Coffee Beans are improved by training on the farm itself.

So, if I have R&D for the coffee shop coffee is sells AND top quality beans from my farm does this have a more positive effect on the final quality of the product sold in the coffee shop?

if you only got farm products (lvl 9 farm) and research of your coffee product at 100 or higher (depends on competition) then its a plain 100 quality for your sold stuff you can see the composition of the quality in the manufacturing.dbf or ingame in the manufacture guide
i.e. coffee bean 45%, sugar 20%, and production tech 35% if all 3 is at 100 then you have 100 quality
if you got beans and sugar at 100 and prod tech at 30 then its 100 x 0.45 + 100 x 0.20 + 30 x 0.35 makes a 75% quality
